Someone is saying that he can fix an aircraft.

Quote:

"But I can fix it with a little time."

What's the difference if I said
"But I can fix it in a little time. "

Isn't this the usual way to say it?

With means 'if you give me'.

Eg I can fix it with a spanner. That only works if you have a spanner.

He can fix it but he needs time.

~~In a little time~~ is wrong.

"In time" means before the deadline. That's different.
