There's nothing "wrong" about sentence 2, Koh. It's just a personal preference.

Some people say "in", some people are a little more formal and say "during". One could be even more formal and say "in the course of..." as well.

"She was restless all day and woke up three times in the night."
"She woke up three times in the night and was grumpy for the next day."
"She said she'd slept well, but in fact she had woken up three times in the night."

All common usage, all correct.
