"Over" can be used to express preference.
If you choose one thing over another, you choose that thing rather than the other. You can use "prefer" and reword the sentence as:

- This custom-built kitchen has many advantages and is preferable to a standard one.

You don't use "than" after "prefer/preferable". If you want to use "than", you could say:

- This custom-built kitchen is more advantageous than a standard one.

Also, as already mentioned by Wilmar, you could say:

- This custom-built kitchen has more advantages than a standard one.

I disagree, because your sentences say the standard kitchen has advantages. An advantage, by definition, is being better than something else. It is comparative.


So you don't have more advantages than something else.


Custom built kitchens are better than standard ones.
They have advantages over standard ones.

Each advantage is a way in which they are better.

It can't have more advantages than the standard kitchen, because the sentence doesn't say the standard kitchen has any advantages over the custom-built kitchen (cheaper, easier to do repairs and replacements, maybe). It could have, but that sentence doesn't say that.
