I have worked as an Audit Assitant in a chartered accountant firm.

I just wanted to know whether the sentence is okay. In Grammarly, it says 'in' is a critical error. I have no idea why it says so. Could you correct the sentence?

I cannot see anything wrong with 'in'.

You might want to say "...at an accounting firm", but "...in an accounting firm" is OK.
