Some context: the Beast Folks are animals, vivisected to look and think like men, but still retain some base instincts. They will revert back to their bestial selves if left unchecked. The 2 men in this conversation is planning on abandoning them.

What I don't get is the phrase "decent part". Does it mean the majority of the Beast Folks, or does it refer to the part of them that are still human?

I think "the decent part" means whatever "moral decency" they may have acquired. They are, after all, still animals, and should not be expected to retain any sense of morality if left on their own without proper guidance.
