Hello,

Mother: Will you put the books on the table on the desk?
I’m going to set the table.
Son: All right.
(self-made sentence)
note: the books on the table ~ the books lying on the table

Can Mother’s intent to let her Son move the books to the desk be conveyed to him?
If not, please rephrase the sentence with the phrase 'the books on the table' kept intact, if possible.

This is fine.
There are two locations.

One is where you should put the books

Please put the books on the desk.

The other is specifying which books you are talking about. By describing their current location as an adjectival clause.

Please put the books which are on the table on the desk.

You can reduce that clause by omitting which + are

Please put the books on the table on the desk.

But that is a clumsy way of saying it. Why use a clause? What you are doing is moving the books. So it is much more natural to say that.

Please move the books from the table onto the desk.

Yes, it is a bit clumsy to say like this. This is confusing. There can be several ways of saying this correctly. Thar has already explained. If you are strict to keep the phrase 'the books on the table' intact, you may break the sentence.

Do you see the books on the table? Put them on the desk.

or an instruction in passive voice.
The books on the table are to be kept on the desk.

Avoid using "on the ... on the ..." together.
